Two atoms are considered in contact when their inter-atomic distance is less than 4 Å. For hydrophobic contacts, the atoms in contact have partial charges with absolute values smaller than 0.2. For polar contacts, they have partial charges with opposite signs. The partial charges come from the AMBER ff03 force field [47]. This analysis was done with a python script using the MDAnalysis module [52]
